Edit: however, starting class doesn't make much difference, because it only effects starting stats (which can be levelled any way that you want, and there's effectively no level cap), and starting equipment, all of which is findable lying around in the game ...We shouldn't have to copy save folders and such, just to have more than one save game. This should be a standard feature, and really needs to be implemented as soon as possible. I am not too familiar with zelda, but if the game says it "overwrites" or "deletes" the save files, then your previous saves do not exist, since the game deletes your old saves and replaces them with the new data. The only thing I can think of to help is to find a mod/hack to give you a save before the boss. You can have one save file and one master mode save file per user on the switch. If you want new files, you can make a new user on your switch and use that one.
